The Computational Product Discovery Team straddles the intersection between biology, chemistry, materials science and software engineering. This small, but mighty team develops new tools and methods to help accelerate the discovery of new bio-based, next-generation products.

The Design Recommendations Team in Data Science recommends metagenomic protein sequences that encode enzymes with desired functions for heterologous pathway assembly and enzyme improvement programs. We continuously “explore” diverse metagenomics sequences and “exploit” high-performing enzymes through sequence similarity enrichment and enzyme engineering approaches.

Key Focus Areas of the role may include:

Computational Chemistry

  • Work with team members to design, perform and analyze high-throughput electronic structure calculations and/or molecular dynamics simulations
  • Write code to help run and analyze high-throughput calculations or simulations
  • Use statistical methods to analyze results from calculations or simulations (PCA, t-SNE, etc.)
  • Use toolkits to perform and analyze calculation results (RDKit, Scikit-Learn, etc.)
  • Conduct literature studies to inform methods development and analysis for relevant chemicals/materials systems
  • Prepare and present short presentations progress and results to stakeholders

Computational Biology

  • Work with HMM’s to perform enzyme searches in Zymergen’s proprietary metagenomics database
  • Implement protein sequence ML models for structure/function prediction, using enzyme performance data from our LIMS system
  • Use multiple sequence alignments, contact prediction, and other phylogenetic approaches to identify catalytic residues and active sites for protein engineering
  • Write code to help run and analyze high-throughput calculations or simulations
  • Use statistical methods to analyze results from calculations or simulations (PCA, t-SNE, etc.)
  • Prepare and present short presentations progress and results to stakeholders

For our internship roles, you will need to be: 

  • Currently enrolled in a degree-seeking program (PhD) with at least one semester or quarter remaining post-internship​
  • Available to work 40 hours per week during the summer​
  • Major, experience, or demonstrable interest in the position you apply for
  • Authorized to work in the US

We are looking for qualifications and experience that includes:

  • Computational Chemistry, Computational Biology, Computational Biophysics, Computational Materials Science, Data Science, Chemistry, Biochemistry, Materials Science, Mathematics, Statistics, Physics, Polymer Science, Structural Biology, or similar quantitative discipline
  • Excellent communication as well as intercultural skills
  • Open-minded and motivated to work on a multi-cultural team
  • Strong analytical, time management and organizational skills
  • Strong customer service orientation

Additional skills that are preferred but not required:

  • PhD candidates in the later stages of their degree preferred
